   if you have this (onboard) I/O controller from Intel:   
   "Intel® 82801DB I/O Controller Hub 4 (ICH4)"   
      
   or NEWER (that would be ICH5, ICH6, ICH7 etc.):   
      
   can you please check and report back if in your BIOS settings you have   
   something like this:   
   1.) "USB enable/disable wakeup" or "USB resume enable" or "UHCI resume enable"   
   or the like ?   
   2.) if yes, can you even configure this setting SEPARATELY for "port1"/"port2"   
        (or "port0"/"port1" or "root port1"/"root port2" or the like) ?

   controller you have)   
   by using pci.exe:
