   The easiest way to make you machine to use automake1.9 is to --reinsall it.

   $ sudo apt-get install --reinstall automake1.9
   ---------
   You can also fix it manually (if you already have automake1.9 installed)

   Notice that /usr/bin/automake points (is sym-linked) to
   /etc/alternatives/automake.

   $ ls -l  /usr/bin/automake
   lrwxrwxrwx 1 root root 26 2006-11-01 14:20 /usr/bin/automake ->
   /etc/alternatives/automake

   And /etc/alternatives/automake is sym-linked to /usr/bin/automake-1.9
   $ ls -l  /etc/alternatives/automake
   lrwxrwxrwx 1 root root 21 2007-01-01 10:23 /etc/alternatives/automake ->
   /usr/bin/automake-1.9

   So you simply re-create the correct links:
   $ sudo ln -sf /usr/bin/automake /etc/alternatives/automake
   $ sudo ln -sf /etc/alternatives/automake  /usr/bin/automake1.9
