   so long as the kernel has the sata drivers built in you will be ok.   
   The via-sata and promise-sata are the two most popular drivers.   
   What chipset is on the external card you bought. You must make sure   
   that the card is supported in the kernel (the problem isn't Ubuntu's   
   though they may have forgot to build the required driver into the kernel   
   on the live cd...that would stop you cold).   
      
   Another problem would be if your motherboard can't boot from a disk on   
   the add-in card, or if the add-in card does NOT have a bios chip on   
   board for bootstrap and disk detection. You could always build a boot   
   floppy, boot cd, or maybe a boot flash disk to solve that problem.
